GRADIUS -FULL SPEED- is in 3/4 for a bit during the triplet section. Or 4/4 depending on how you look at it.
Bahram Attack is in 4/4, but it has an interesting melody that repeats groups of 5 and 6 notes in its melody.
Not IIDX, but Ten Niwa/Heavenly Garden from pop'n music 15, as far as I can tell, has -no- time signature.
The jacky part in the middle of himiko after the opening runs goes for 16 beats, 18 beats then 19 beats. Not really a time signature, just being weird.
Marie Antoinette is 3/4, of course.
Pop'n again: Poltergeist I have no idea what the time signature is. If you're after weird songs, it'd be good to look into pop'n.
Pop'n: Nishiazabu Suidou Kyoku swaps between 6 beat and 3-4 beat long portions for the main part of the song. Otherwise it's in 6/8.
Pop'n: Vairocana swaps between 6 half-beat and 8 half-beat portions at varying points in the song.
Pop'n: Totsukaku Zenkaiten alternates between 6 beats and 5 beats.
