You get a weapon because it's easier to modify some stats and whip up a weapon model than it is to make a new cutscene or something as a reward. Also you've got Square having set the precedent, and everyone wanting to be Square.

Usually, you can get the best items in the game BEFORE you complete. They're there to make the final boss easier.

There's something like that in a more recent release (Musou Orochi: Maou Sairin, Warriors Orochi 2 US/UK). Clear every stage in all difficulties to get Shin Orochi, who is Orochi with minor tweaks. When you consider that some stages are unlocked by super tedious tasks like "Level up all characters' proficiency to Lv 30+" which takes a very long time, it just doesn't feel worth it at all. Oh, and some stages restrict you to certain characters, so I guess you have to build them up as well.

Parasite Eve lets you keep your weapons, for at least the extra game they call EX game or something. I'm not sure if you can just start the main story over with them though. Parasite Eve also had what I thought was a somewhat tricky system of modifying weapons...you had to choose very carefully what elements or features you wanted to add to your guns because you needed an item to perform each modification, you only found a limited number of good weapons with "slots" for these things, and there were only a small number of good traits that you could fit into these slots.
