I'm surprised no one's mentioned this yet:

The Metroid Prime games (all three). I just picked up "Trilogy" today and holy shit, the intro movie/main menu music nearly brought me to tears.

This is something else that I don't believe was mentioned; but all the squareSOFT final fantasy titles had some of the most wonderful orchestrated musical scores of almost any series of games, VI having the best score period.

Legacy of the Wizard...game was stupid hard like Battletoads but had amazing music. I also really liked the music in Simon's Quest over the game but the game was still OK. SotN is pretty neck and neck as to what makes it a top 3 game for me...but I'll say the music since I know plenty of games that have better and more challenging gameplay but few that have a better soundtrack.

FFIV, Secret of Mana, and Mega Man 3 all have soundtracks I can't forget.
