I modded my slim PS2 so I could keep it closed while playing.

Personally, I'd rather have my system intact rather than risking it by breaking small parts of it. But if your inclined to cover up that switch underneath by opening up the system, then you are more than welcome to. Besides, their warranty is only good for like 90 days max.
People opened up their systems to install flip-tops on old fat PS2's anyhow, what's the big deal?

I just got a new slim PS2 last week and even though I had to open it, modding it was still incredibly easy. Far easier than installing a real flip-top or (ugh) a modchip.

Well I ordered the newer version that comes with all 5 of those tools, and I took a look at the installation guide, so I think things are looking good. It should be arriving at my house on Monday, and I'm so excited to play 10th and RED that I'm trying to avoid looking at the list of revivals, because those will be my only surprise (I hate myself for looking at the complete SuperNOVA CS Songlist because my only surprise was AA).

Depending on the solution that you are using to keep the discs spinning with the lid open, yes you can close it if you want. Just repeat the Swap Magic process when you turn it on again to play the game.

i broke my shit trying to get that swap thing to work. my tray is stuck and i don't have a mini screwdriver to eject it manually, and the closest hardware store is miles away, and me without a car or public transportation. so yeah, careful not to jam that thing, you'll be PS2-less otherwise...

We're talking about slim PS2s. There's nothing to mess up.
