As far as I can tell, they're telling two halves of one story in both instances. In Why did you go away? Jun sings the Boy's reason (hence the title) for leaving the girl (i haven't gotten around to reading the kanji lyrics yet) and Tahirih sings what the girl is feeling.
In CROSSROAD, it's sort of like the two outcomes out of a decision. I sorta translated the info page from GOLD in the TERRA thread but I forgot what the exact details were.

(For WDYGA, you could play Boy's Reason by moving the cabinet sliders to form an "M", but I don't think the method for CROSSROAD has been revealed yet).

and then select Why Did You Go Away, you'll get Boy's Reason instead of Girl's Sight. This is only on DistorteD AC, though, I believe they took Boy's Reason out of GOLD.
The early AC mixes (1st-3rd, I think) had other weird unlocking tricks that could only be accomplished by messing with the sliders.

When changing it to the M for Why Did You Go Away, did it show any indication that you would be playing the other version? Or did you just have to pick it and find out?
