The second prong is for if the switch needs to be wired so that it's always on, but switches between the signal it's sending. For example as opposed to a light switch that turns one light on or off, think of a light switch that switches between which of two lights is turned on.
The prongs by the light are used for just that, controlling the light; although that really is a completely different subject than just getting the controller to work.
