Onyomi is the approximate Japanese pronunciation of the original Chinese sounds. It's normally used for multikanji compounds. (For example, 生命 is read seimei rather than namainochi. Sei and mei are the onyomi of the two kanji, which sounds like their original Chinese.)
Kunyomi is the Japanese reading of kanji. So namainochi from my example above would be the kunyomi reading. Kunyomi is normally read for kanji in isolation. So yes, it would be Shiawase wo Utau Uta and it would be pronounced "shiawase wo utau'ta" - truncating the second u (of uta) so that you get a more fluid sound.
